Should I clean the droppings up?

This forums is fouced on pet finches housing. ( Cages, Flight cages and avaiaries).

Will bird droppings in the nest can hurt the chicks? Should I clean the droppings up?

No, the droppings will not hurt the chicks, and should be left so as not to disturb the nest.
